The level of play of footballers has changed dramatically over the past 50 years. It is rediculous to live in a fantasy world where one believes that football has stayed the same. Every sport in the world has seen an improvement in the level of play of participants, including football. Football is not the exception of sports that has been frozen in time and stayed the same.
Thus it can be concluded that the field of competition that Zidane played against was significantly stronger than the competition that Pele faced. This is evident in the video presented in this very thread. Considering Zidane was the most dominant player of his era (and because there is video footage to back up this claim), it is quite easy to conclude that he is a better player than Pele.
